I actually think that he favours Killian even though he's acting the way he does. I think he was just testing the reaction of Daisy here. You can see that he smiles softly when Daisy and Killian left the room and the irked reaction of that villainess. And i also think that he never took Killian's side because he probably knew that Killian would be in danger if everyone saw that.
