This is my interpretation from carefully reading the story, I think when Mei said "slowly his love for him died" Mei means Sato the twin boy, it took him quite a fair bit of time to realise that he actually fell for misato. Once he realised that he loves "MISATO", it's actually late because he already did hurt Misato feeling. (referred to Misato's POV, first chapter; when misato realised that "SATO" that mei called is not him but twin sato, also implied that Mei'd known Misato was using him, Mei then used Misato too.) Misato already looks very miserable and broken, his eyes is so full of sadness, guilt and resignation.
I love the scene when Mei realised how badly he'd hurt Misato, how he didn't have a feeling for twin Sato anymore, Mei was shaking in fear, regret and start to run to Misato. It's both their sin to bear, Mei hopes one day the feeling of guilt will fade away by comforting and loving one another and by doing so, Misato might slowly come back to smile and look normal again. It's really beautiful.

YES, perfect explanation. It's why he's(Mei's) waiting for the time for Misato to realise that Mei is falling in love with him which will take forever since Misato no longer trusts Mei and does not have any trust that anybody will fall in love with him.
