I am up to date with the chapters and even I am slightly confused over Nagi and Hao's past relationship (I guess they were lovers but they broke up essentially). But don't worry, yeah, MC is with Nagi (Nagi loves MC).
Not lovers, they were one being.
Don’t think about Nagi’s and Hao’s feelings as something simple as love between lovers. At first I was also bothered by it, but now I look at it as something “deeper”, they are like Siamese twins, but not connected only with just their bodies.

It will later be explained why Hao wanted to marry Nagi, he wanted them to be as one once again and marriage was the closest to that idea. Moreover, I think that Hao wanted to stay with his choosen one, but his choosen one decided to return to his world.

Technically, the Black Tortoise came with the snake. They both stand for longevity and, as one being, protected the North.
In this manga, because Feilong, the original Black Dragon was not fit to rule and did things willy-nilly, I suppose it was ordained that the Snake with the Black Tortoise must take Feilong's place. The separation WAS kinda cruel. It wasn't romantic love by any means. They were one and the same. Basically, the Black Tortoise was torn apart so that 'balance' could be maintained.
Nagi, in turn, became the odd one out which is probably why it took so long for him to find his chosen one. Can you imagine? The Black Tortoise fit his role immediately being what he was but Nagi had to adjust his mindset and ready himself to become the future god of the East.

I did remember thinking that Hao did have some affections (or some sort) toward his chosen one. Hope that Hao gets a lover in the future.
