What did the old lady mean by offering the stone to the god. Did she mean that it can bind the god with the holder or something?

every god has a stone impanted on their chest and when they become one with nature on their 18th birthday, they give the stone to the beholder (close friend). the beholder then has to offer the stone to the shrine however the old lady gave him a different stone to offer to the shrine in order to keep the real stone as a memory of the god they grew up with for 18 years. i guess since he has the real stone, the spirit of the god still exists with him

Why did they had to change it from the novel? So many things are different ( ̄へ ̄)

I can but the novel doesn't have a official translation so I read from the MTL translation. The translation is a bit hard to understand but you will get used to it.
