Isn't my comment but this perfectly described how I think about Yuri:

His obsession isn't that strange, though. When you consider the last line of that flashback where Yor is just gently like "I don't want to be caught in town during an air raid" it drives home that they had a pretty tragic childhood, including the fact of them being orphans. Yor was basically Yuri's whole world growing up and constantly a bright shining light for him in a dark time. She actively got herself hurt badly for his sake and this gave him a rather strong desire to look after her and protect her in turn.

If anything, I think his current attitude is partly a bit of anxiety at the thought of Yor going on without him. Without Yor, he doesn't know what he is doing anything for any longer. Once she actually has someone else to look out for her, he no longer has a purpose. Basically, the guy is probably going through something similar to Yor pre-Cruise Arc. Only, right now, he is trying to deny that this is the case by denying her relationship. As long as there is a problem in the relationship, he has a reason to keep looking out for her and doesn't have to lose the light in his life.

Part of this story is the characters finding a place for themselves, but Yuri is still not at that point. Him reaching that point will probably be a critical juncture in the overall story as it would change the pressure Loid feels from having an SSS agent in his family. It would probably take Yuri actually accepting Yor's relationship with Loid and I think that would be the bigger twist should he later find out the truth about Loid. My own thought is that maybe Yuri would mention around that time this weird idea he had once about Loid being Twilight to someone, preferably Chloe, and he would dismiss it yet she would take it seriously and begin secretly investigating.
