The story is easier to understand if you read from the beginning to end without interruptions. Here's my understanding of the story.
SHORT EXCERPT:
Basically Shuu is an omega who has trouble making friends due to his timid nature. He meets Kaede (the brother) and Ayame (the ML/seme). In school, Ayame bullies (but really is just teasing) Shuu a lot which leads Shuu to be scared of him but slowly realizes he has feelings for Ayame. From the beginning, it was clear that Ayama loves Shuu.
SHUU AND AYAME DURING SCHOOL:
There was an incident where Shuu let out his omega pheromones which affected a lot of Alphas, including Kaede. Ayame was not affected because he has great tolerance towards pheromones - think of it like he has a huge gauge/cup which needs a lot to be filled to be affected. Because of this incident, Ayame wants to protect Shuu and has shown instances where he really does care for Shuu during school (as per the flashbacks). It is also shown in the flashbacks that Shuu also have feelings for Ayame. Neither are honest about their feelings until later lol.
SHUU AND AYAME AT WORK:
Shuu worked hard to get into a company, without knowing it's a company owned by Ayame's and Kaede's parents. There is a buddy system at work where colleagues are working in "pairs" to bring out the best qualities in them, and so on. Shuu is paired with Ayame. There is office gossip because people are surprised an alpha would volunteer to pair with an omega; Ayame transferred from HR to planning department (where Shuu is). The reason why Ayame volunteered is because he believe he could bring the best of Shuu's ability. In actuality, Ayame loves Shuu so much he wanted to protect him (think the School incident).
WHY DOESN'T AYAME MARK SHUU?
Ayame and Kaede has a talk about fated pairs when they were students. They hate the stigma of 'fated pairs' because they don't know if those who fated actually love each other or just 'destined' to be together. As such, they ignore the stigma and think of people as human beings and not by labels. For Ayame, he believes if he truly loves someone, he'll be by their side and win their love (or something like that). The point is: Ayame does not need to mark Shuu to prove his love.
In the climax of the story, Ayame finally senses Shuu's pheromones and distances himself from Shuu. There's a slight misunderstanding so Shuu goes to the doctor for stronger prescriptions for suppressants so he can stay with Ayame. In the meantime, Kaede calls Ayame a coward for running away, etc etc.
KAEDE'S LOVE INTEREST?
Kaede has a crush on an alpha girl but later in the chapters, a really sexy looking newbie comes into the picture. This newbie is a Beta and he has a crush on Kaede. Shuu does not know who to root for.
the reoccurring gag just makes me feel so bad for her.
if this omegaverse was based in a fujoshi world, those douche-canoe alphas would be dead by now.
