It's been a plot point since the beginning. Having a crush isn't incest. It happens way more than you realize. It's just that nothing comes of it because people realize they shouldn't act on it.

I HAD THE EXACT SAME THOUGHT OML!!! What’s even weirder is the person replying to you trying to justify this. It is in fact normal to have a crush on your siblings you have grown up with and carrying that crush throughout your life, no matter how young you are.

i understand where you're coming from, but i never interpreted it as a fully romantic crush honestly. i can see mikoto herself thinking incorrectly that its a crush when in reality she just wants her brother to pay more attention to her (which is more normal and aligned with her actions, as she's a teenager without many friends, and she's not at all directly opposed to yamato being with kakeru), and her newfound friendships with more people in her class helping her realize what actual romantic attraction is

My thoughts on how it might have happened... Mikoto is a child and it's only her and Yamoto. Now it's her, Yamoto, and Kakeru. She's noticing that Kakeru is starting to spend more and time with Kakeru and she's getting insecure. When she starts to realize it's a crush, she might have started thinking something like- if he loves me like that, he won't need Kakeru and I can keep him to myself. Something less dark, Yamoto is the only guy she knows so as she's exposed to any kind of romantic media/convo/anything the only person she's referencing is Yamato. Like- boys kiss girls so could I let Yamato kiss me....

I get why you might be uncomfortable with it. I also agree with your second comment. I think that's exactly where her feelings are coming from and I still don't think it's purely a sexual crush. She has some feelings for Yamato. They may have turned into something unhealthy and kinda romantic, but she herself knows that. That's why she's so unhappy. She knows she buried under feelings she shouldn't feel. Yui is annoyingly good at reading people so he lied and told her that he picked out the hair tie knowing she would eventually lash out at Yamoto about it and he would correct her. Now she knows her brother is capable of loving both her and Kakeru. And she's able to support his happiness. I think as she starts to surround herself with more people of both sexes, she'll mature emotionally. When she's older and looks back, she'll realize she never really felt that way about Yamato.
