Well, it's not so simple. It's less whether they are ok with it as it is with the rest of society being ok with it.
The teacher, as an adult just threatened a student that the person he cares about the most might have her career ruined because of their relationship, and that it will be his fault no matter how it happens. So far I don't think he's seriously thought about the consequences of their relationship like this.
Fear can be a powerful thing, and all the more so when the person making the threat seemingly has all the power (being an adult, being a teacher) while simultaneously the boy realizing how little power he actually has (is not an adult, and his reasoning will be ignored regardless of how right it may be).
That said, I totally agree that he shouldn't selfishly decide things on his own. Instead of shooing her off, he should have invited her in and explained everything. Together they could have figured something out, and it would clue her in that the other teacher knows about them, which could help her when he inevitably confronts her about it.
Here I thought we were coming to a cute ending, she was going to tell him she was from the future and that didn't matter to him. They'd be all loved up and making babies and shizz and then you hit me with SEASON 2 FINALE......eh
