I don’t think the alpha really has strong feelings for the omega. I mean, the only reason why he was about to have sex with the omega was because of his heat pheromones. If anyone had feelings for anybody else in this manga so far I’d say the beta has the most for the alpha, maybe not in a romantic way but a ‘I like to see you riled up’-sadistic kind of way. The alpha has said that to him, the omega is his cute subordinate, and tbh I get big brother vibes from him when he was patting his head, telling him that. Or maybe the omega has feelings for the alpha? I definitely thought that was the case up until the rape scene and that’s where it left me a bit confused because why would you let someone you like get raped by someone else in your presence unless the feelings are really superficial and blackmail material was involved. After seeing how the alpha and the president are kind of similar in their views on how alphas and omegas are treated, I wouldn’t be surprised if the omega saw the alpha as a replacement or something like that. Tbh I don’t really like the omega or the beta at all.
