Cut (by Kawai Touko) immediately comes to mind but there are many others. Maybe also Yatamomo (by Harada) and the Bi no Isu (series by ike reibun). All have really sad stories but with a good ending... ahh also the classic Doushitemo furetakunai (not as tragic as the other 3 but still made me cry like a baby)
