It's a Japanese culture thing. Traditional gender roles aren't as frowned upon over there yet. And especially in medieval times the women were often the subservient ones being protected by the men and such. Like how women often weren't allowed to choose who they would marry, the father choosing a husband instead. I think this is kind of the same thing.
And doesn't this seem kind of rushed as an ending ? Did the author have a problem? I feel like a lot of mysteries (we still don't know why half of them are in S-) and story plots (Rentarou being a girl) are unanswered/unfinished :(
