So the new Omega is a fake fated pair - the blonde scientist jerk figured out how to adjust the omega's pheromones to specifically trigger Kudou, because the scientist is some sort of stalker psycho that wants Kudou to love his creation since Kudou can't/won't love him. Kudou is suffering and torn because he: A) does not know this is fake and B) really truly loves Miyauchi (with whom his relationship was once again strained because Miyauchi is still working through his tragic past). Kudou is doing a pretty good job of resisting the Fake-Fate Omega for an Alpha -- which might have something to do with the fact that they aren't actually fated at all.
