The ending pretty much says that fated pairs don't actually exist and people who look for a fated pair or expect one are simply not confident in their feelings. So in other words: there's no such thing as fated pairs (in this manga) and the main characters love each other which is what matters in the end
I think the author has a different idea of “fated pair” in comparison to other omegaverses. She (via Kaede) is basically saying that what people refer to as the special scent of a fated partner is simply a combination of natural pheromone (that works in our world) and the body scene of a loved one. It’s not that Shuu were attracted to Ayame’s scent because they are destined to be partners, but rather because Shuu were attracted to Ayame as a person that he grew to be fond of his scent.
