My favorites that are long aren't necessarily yaoi, but still really good: Hourou Musuko (transgender protagonists), Bokura no Hentai (transgender protagonists- NOT hentai despite the title lol), Koe no Katachi (deep story about a deaf girl), Mikako-San (aesthetic and minimalist manga that's pretty and has a tender, deep story).
