I gathered that (and assume most others did as well) from the intro page, but my question is whether the two stories were published together. Since there clearly is confusion about the story, wouldn't it be better if they were posted together?

Okay, so not together. The mangaka has decided to embellish her original story after the fact. It would've been better if they had been posted together, though.

The concern isn't that they were two males, but that one of the males was in the form of an animal while they were fucking (or it was implied ... can't remember since I put the story out of mind already.) Anyway, it goes a step further than most were-animal yaoi, and that wouldn't be a problem if it were labeled as bestiality.

Since there's no genre Bestiality if you checked "All Genres" . There are to few of them to make it as genre. So you can use it as Top Tags instead.

IKR? Ya clicks the pages, ya takes your chances ... I don't think that a few tweaks to the site would hurt it, but it would be tricky to keep on top of all the kinks and fetishes. People's imaginations never cease to amaze me.

Given that there is no such creature in the physical world as a half-human/half-beast hybrid (in overwhelming probability), then I start to wonder if that supernatural aspect would be given as an excuse not to trigger-warn readers.
