boys run the riot!! (the mangaka is a trans man) (it’s still ongoing though) and um it’s fairly well known but shimanami tasogare has an ensemble cast with one of its characters a little boy exploring gender performance and the other a trans man (both have dedicated stories) (and the mangaka is a nonbinary ace!! kamatani yuuki, you should check out the rest of their work since the themes of gender and identity etc are frequently incorporated). there’s also the seminal trans fiction vis-à-vis manga/anime titled hourou musuko/wandering son.

the reviews on "Kono Koi ni Mirai wa nai" ( http://www.mangago.zone/read-manga/kono_koi_ni_mirai_wa_nai/) have been polarizing to say the least so whether it's a considered a proper rep i can't accurately say since i'm not trans myself.
here are other mangas with trans characters:

ah a warning for the first one as a trans man myself:
it’s not happy. like the ultimatum is that though the mc still longs to be a woman, they just can’t because of some inevitably. all in all it’s still a good story with its uniqueness but if you’re looking for a clear cut happy ending that’s not it? it gave me some really mixed feelings, especially since idk if the author is trans or not, though it does seem like there’s a lot of inspiration based on true experiences.
oh and you’re welcome!! there’s a webtoon i read a while back called this ending and though the mc isn’t trans there’s a side character which is a trans man!! the artist/writer also handled that super well!!
mangas with trans mc? proper representation, none of that misgendering stuff
idm if its bl, yuri, straight
