These two are fairly popular. Though you gotta search well if you wanna find gems in shoujo. Or just read josei lol.

Mars, Renmei No Arcana (Dawn of the Arcana), Dengeki Daisy, Suki tte Ii Na Yo (Say I Love You), Kanata Kara (From Far Away), The One. The women in these are all fairly competent and intelligent.
