I don't think it was actually rape.. Indeed, it includes.. but haru think it was rape 'cause he think rin not like him and just sympathy for him.. The only one we only know what haru thought 'cause he's main character but we don't know what rin thought...
Although rin is a best friend of haru, but to show some sympathy doesn't have to accept his feelings cause he knew it only make haru more and more sad.. Because they've become best friend since childhood.. (●'◡'●)ﾉ
