I think it’s because the omega hasn’t been bit by an alpha yet (on the neck). If an omega has a mark then their pheromones won’t effect others, but their partner.
He HAS been bitten by an alpha on his neck (in middle school) that is why it is confusing...only his pair should be affected by his pheromones (in any other omegaverse story that is how it works). The second question is who bit him first--Shina or the new guy in chapter 3?
Different stories have different dynamics. For this one, the author chose to go with this kind.
Every version of omegaverse is different, in most once the nape is bitten it only affects their alpha but in this version even after being bitten he'll still release pheromones "publicly", omegaverse is weird buuuut y'know it's still worth the read uwu
