I think its a good thing that unpairing is possible. You're right in that it doesnt really follow the mainstream omegaverse, but I think the author breaking the mold is a good thing. Many of the omegaverse comics end up being happy endings which is great, but with the drama type/psycho type comics or ones with horrible alpha's its nice to have a way to unpair to get that happy ending.
Plus IMO I think its refreshing to have manga break out of the normal mold. Its like finding a yaoi that doesnt start off with a rape XD but rather a mutual love or something.
They can change the rules. I've read works where all genders including alphas can get pregnant (Okusama wa Alpha). And works where alphas can remove their ability to sense or smell pheromones (My Former Significant Others Were All Alphas). As long as the foundation is the same, you can play around with what you have. Otherwise, it wouldn't be fun at all if people are strict with the rules.
but then whats the use of long ass guide given to us before reading it lol ? tbh I have also seen a beta getting pregnant by an alpha in the popular destiny manga and even though I don't think that is possible according to rules, it suited the manga for the development given to their character was good but in this manga idk the ending just seemed force and the plot went kinda bland in many areas so breaking the rules in this manga didn't fil well for me cause the author just forced the couple to end up with each other.maybe if she/he could have gone for unrequited one and expressed it poetically and beautifully, I might had liked it
The version you're probably used to seeing:

^This long ass guide might seem the same but sometimes, parts are omitted/changed if it doesn't fit the omegaverse world they're creating. For example, Namida Kareru Na is set in the meiji era so there weren't suppresants back in the day. Or for Kashikomarimashita Destiny where betas can get pregnant, or Okusama wa Alpha were alphas can get pregnant. As opposed to a world like Romantic Joutou where betas can't get pregnant and have a low chance of making an omega pregnant.
a couple of omegaverse with a different template:

This is literally the dumbest thing I've ever heard. You're speaking of omegaverse as if it's an actual world/reality. It's not. It's all fantasy. If someone writes a story about something that doesn't actually exist, they have all the right to change the rules as they want. Imagine all vampires story working on the same concept. Or whatever supernatural/fantasy element. How boring would that be?
Oof i don't hate it either when they change the rules , yea it adds more impact to the story and it feels less cliche however I just didn't like it in this mangas plot. The author just forced it here to make them end up together, I would have liked it more if they had depicted the alpha in more of a cruel way and made a sad ending but that's just my opinion.
the alpha was such an asshole , idk but doesn't this manga kinda defies the omegaverse I mean the omega cant really mate with beta after the bite , he would suffer from dizziness and pain but still they had the child ? idk it doesn't make sense to me
