Yeah, it's still bad. If someone rapes a woman, then apologizes for it, do you think all is forgiven? It's such a hypocritical argument, of course it's still bad!(╯°Д °)╯╧╧

But clearly that's not true, because so many people point it out in every BL. No one is blind to it, people notice it. I'm still fairly certain that most of the people who are fine with it, or even turned in by it, in yaoi would feel horrible if they or their loved ones were raped, and not feel forgiving. And those who would be forgiving might very well feel like that without ever reading any yaoi.
Violent videogames don't make most people more violent and Dexter didn't create a bunch of serial killers. It always goes deeper than just our media.
But all that said I am all for the healthier trends because I find them a nicer read. And I think having these discussions is important, even if I disagree with your conclusion. You make good points worth thinking about.
