This is my guess but I think Hayden (father) plans to lead a coup once Eli is old enough since he (and all the predecessors rooted from Emilia's madness after the death of Hayden the 1st) believes the throne belongs to the McGregor. Cayden is named heir to be Hayden's body double in case of assasination.
Too bad Hayden (father) failed to brainwash Eli with the whole throne bullcrap. I think Eli teams up with Cayden to end their family madness and then discards his real name as proof.
