I know this is a old comment but i just wanted to reply to clear up any confusion.
It basically more of a trust thing. Rei felt like Nagisa didn’t trust him because he didn’t tell him that it wasn’t his first time that was pretty much the whole cause of him being upset. It has nothing to do with Rei being upset that he not hist first time. It has nothing to do with culture or religion. Even though a lot of people like to know if their partner is a virgin or not mostly for safety reasons.

I kinda don't get it. Rei is smart, so why? Like, first times doesn't always have to hurt. With enough preparation, of course it would feel good. It was cute but I kinda find it shallow and all.
Or is it in their culture? That your partner must be your first time? Idk man I was kinda confused about the "conflict". Although the sex, art, and bckground characters are okay.
