So in Korean mythology centipedes are monsters that are trying to ascend to heaven. They are evil spirits and since Mugo is a half deity and the well guy is a deity, they are simply disgusted by them. Also these little guys can simply be not strong enough to oppose stronger monsters so that's why they are treated this way. But considering mythology, they are treated well since Mugo didn't wipe them out yet.
