He definitely knows something because he asked her if she’s truly his daughter or just using the shell. (maybe either him or his wife can never have a child and suddenly a child was born)

But the witch is the child, she was the child from birth. She just did not remember who she was before she became the princess.
She was always in the child's body from birth, that's why in the flashback he was looking at her like that because he sense the witch
That's probably also why he locked her in the princess palace because in his mind some creature took his child's body and is probably dangerous
I kinda get the father, I mean imagine if some random person/witch took over your childs body and you know it and can't do anything about it
