I think Yujin is afraid that Alexis will hate him if Alexis found out that he's not actually Eugene and is simply a person who's reincarnated into Eugene's body. It's an understable reaction. Alexis did cast Yujin out the moment Alexis heard that he was a prophet after all. He can't help but fear that Alexis will react the same way again. He doesn't want to get his heart broken twice so he's staying away from Alexis.
But truth is, Alexis has already come to terms with his feelings. He will still love Yujin even if Yujin isn't Eugene. The sad part is that he's already broken Yujin's heart once. Yujin no longer has faith that Alexis can see past his reincarnation. Alexis understands this too. He realize just how much he's hurt and betrayed Yujin. So instead of pushing the issue, Alexis will wait until the day Yujin tells him the truth. And that is when Alexis can finally prove his love to Yujin by choosing to love Yujin anyway.
The problem, however, lies with Yujin's decision. If Yujin choose to stay with Alexis after the mission is complete, Alexis would have achieved his goal. Freeing Yujin from his mission and finally be able to be with Yujin again. But if Yujin choose to return to Earth, Alexis will be devastated. The reason why Alexis is working so hard to earn Yujin's forgiveness and help Yujin finish his mission is because he wants to be with Yujin. If he learns that Yujin is choosing to return to Earth, that will break his heart. And given his possesiveness and temper, he might just kidnap and imprison Yujin so he can keep Yujin at his side. Worst case scenario, he may even become the last boss again and fight against Yujin and the hero to stop them from completing the mission.
Whatever may come, I hope Alexis don't find out about Eugene's descision to go back home.
