Actually it turns out, MC is occupying the real daughter's body (she did indeed transmigrate into her body, but in the original story it was just simply never realized that the Duchy's daughter ended up as a science experiment). The real daughter is also out there, in a different body (IIRC she also resembles the Duke? Or something like that). The Duke thinking that MC could only actually be his daughter if she went through some kind of magic experiment that made her eyes turn gray was exactly what happened. According to spoilers both MC and real daughter stay and become family, the family just ends up having two daughters instead of one. It's a sweet ending in terms of the daughter issue
