omegaverse rules, if you read them, differ from story to story just a bit. they don't all house the same rules.
In most omegaverse (or a lest the ones I've seen) they will have an explanation to go with the story, and never have I read or seen in a manga so far with a alpha male getting pregnant. But maybe they need a other alpha to get them pregent? I have no idea not an expert in the omegaverse.

In omegaverse alphas can NOT get pregnant, and it's not just a matter of taking it in the butt, it's supposed to be a biologic thing. That's why omega are so interesting, because they can. Story was ok in a general mpreg way, but not omegaverse.
