the emperor and shin has a child with the help of magic from the undead queen( i forgot her name). She specifically said, "-so i shall help you overcome the biological obstacle". We dont know exactly how and who carried the child or if she just poofed out of nowhere since there was only a time skip from the conversation to shin and the emperor holding their child.
It's briefly explained in season 3 chapter 2 that the queen used the emperor's DNA and magic to create Epsilon. It looks like she grew in that floating magic crystal thing instead of a womb for the full 10 months of a pregnancy.
