This is a fact. I hated that scene and don't understand why the author added it... However giving the circumstances, the ml did a great job on what he should do. Asked consents to the girl's family, as well to his fiance. Nobody wanted to do it, and only him can save her life soo... Yeah.. and there's barely romance, just like you said. You will eventually forgot about the FL with all the fight scenes going on, and politics

Definition of rape:
"Rape, unlawful sexual activity, most often involving sexual intercourse, against the will of the victim through force or the threat of force *or with an individual who is incapable of giving legal consent* because of minor status, mental illness, mental deficiency, intoxication, unconsciousness, or deception. "
I frankly do not care what's people's stance on that whole situation is anymore, but you cannot say it is not rape when the situation is involved in the definition of rape
No one else, but the person directly involved in the situation can give their permission and make it not rape, if permission for sexual intercourse was not acquired before the act, it is rape, no ifs and buts
Going beyond it, I will include my feelings regarding it to represent the other side of the argument
1. The MC in the early chapters said that he will be different from his father and stay faithful to his wife, so there will never be a situation where children from multiple wives have to battle and kill each other for succession etc like he had to in his youth, but this plot point directly goes against that conviction of his and ruins his character since breaking his convictions does not matter, meaning he can do anything even if prior it was specifically brought up to be a hard no, so now we cannot trust the MCs words, because he will break them whenever plot requires it
He does actively break this conviction by having intercourse with her, but also because according to people's spoilers that woman becomes pregnant from that interaction actively paralleling to his father's situation
2. There was never a need for the ultimate solution to be sexual intercourse, there could have been other ways and those have been used in other works with similar premises, but also a harder method was mentioned during the actual situation which could have been chosen, especially since the main premise of this work (and the title of it) is that the mc has nano machines in his body that can help him perform almost miracles for plot convenience, but instead of using nano as a way to get around it, nano instead was excluded as an option and not used in the story since that moment, instead resolving to sexual intercourse at the whim of the author
3. I don't remember for sure, but I'm pretty certain it was said in that chapter that Nano can make him unable to reproduce for the given situation to not make problems for the girl, FL and also to not break MCs convictions further, but somehow that didn't work since according to spoilers she does become pregnant which is a questionable decision by the author
4. It doesn't matter if it's not outright a harem where he has multiple wives at the end. He has his main love interest, the girl he had to save with which he, supposedly, has a child and apparently another girl that is into him much further in, that is enough for people who dislike harem to have problems with because multiple potential love interests are included and some people are against that
It could have always just had the singular love interest and never include the two other women instead of playing with the idea and no one would have any issues, but I guess blaming random readers for their criticism is better than criticizing the author for their decisions that aren't important for the plot and just divide the readers instead
I do not understand why this situation has lead to multiple fights and aggressive exchanges between the opposing sides instead of simply acknowledging the other side's problems and how you may not agree, but ultimately it's a decision of the author and it may be controversial, but whether you continue reading or not is your decision to make
If it is up to the individual to read further or not then there is no need for YOU to be so aggressive about it, instead of simply pointing out ur own opinion or issues about the plot or the character itself u are just fighting,at least that is the impression u gave

I keep reading people complaining about rape and this and that, I believe a distinction needs to be made. He didn't rape her or sleep with her because he wanted to or even for his benefit or because of lust. Granted, it was not a romantic moment where vows and promises of eternal love were exchanded but it was not rape. This is not harem, there's barely romance per say. There is a romantic interest but it does not occupy 1% of the story.
Finally to my point: what happened between them was necessary to save her life and he was respectful and consulted is love interest on the issue(as he should). It was all so simple and clear that I am very confused with all these claims.
Plus having more than one wife is a normal ocurrence in some cultures. Nothing to condem him about and certaily not at the time this is being portraited.
