It's because no one would back her up and would likely side with them instead of the empress. Likely leading to an uprising. So despite the fact that she is an empress she has to navigate thru politics to get rid of them instead of just raw power.

Why have they NOT been executed yet!? ┑(￣Д ￣)┍ Them and all the other PROVEN treasonous people that showed them loyalty instead of the empress.
Especially those knights! They should've been stripped of their knighthood!!!
I mean, many chapters ago when that duke refused to follow the empress' command to hand over the war to the person that was going to start negotiations, and how he spoke of her was treason right there. Why are they still alive!?!? Or AT LEAST stripped of there title, and everything else and banished from the kingdom!
