I'm sure it's because it was indicated in their world that majority of the men are supposed to be alphas. Male omegas were extremely rare as after all that even extremely recessive alphas exist, as if even an alpha clasification have hierarchies of its own.

Point is, Jin hyeon probably said that to reassure eun jae. Knowing eun jae's overthinking nature, he said that to emphasize the fact that even if he was to turn out to be an alpha in a world where an alpha x omega relationship was the norm, he shouldn't worry about their relationship crumbling because he "hates" omegas anyway rendering future relationships with omegas impossible for him.
