I really like the main couple, but the story is really confusing, I don't get it at all

Try reading a second (or third time) the story is subtle and a little convoluted - but extra read-throughs clarify a lot.

I would agree - the first time through there are many confusing occurrences, but a second time clarifies things - it is rather complex

Yeah, and it would take a whole essay to cover the plot of this manga, plus, on second reading, much of the art in the early chapters makes a lot more sense! (lots of hidden images that suddenly have meaning!)
