MC has been using alpha pheremone boosters to give off alpha-like pheremones despite being classified as a beta. But his pheremones stink apparently, bc they're unnatural. This time around, he was given a drug cocktail that made him subconsciously release pheremones, but under the 'stink' was the slight hint of roses (which is the first time anyone has mentioned it in this story, which leads us to believe that it's a new development). Generally speaking a flowery/more feminine scent is associated with omegas in most typical omegaverse stories. This is AFTER he's had sex with a dominant alpha multiple times and has been exposed to (more than likely) a lot of those pheremones. Which again, typically in omegaverse stories, can turn a beta into an omega-- or 'activate' a recessive omega who had been thus far presenting as a beta.
