My guess is that the eye color difference is more of a stylistic choice for the benefit of the reader, instead of a in-universe fact that everybody inside it can see. Just so that it's easier for us readers to tell them apart.
I like how no one notices the change in eye colors. Like did the people at the Palace even try? ??
