In past life the red stone retrieval mission forced Kishiar to overuse his powers creating a disbalance in his plate plus he (probably) received an injury from the Red Stone's power. This hastened his death as his health severely detoriated.
When Yuder manifests as an Omega, he simultaneously gets his first heat. As it happened, they were in Kishiar's office and Kishiar was also nearing his rut. The overwhelming scent made both of them lose control (neither was Yuder much experienced and Kishiar was also sick) and they basically jumped each other and fcked for a week. Yuder had no memory of what happened nor did he understood. He lost his scent.
Remember here, they were both nothing more than boss and subordinate. Yuder was immature, gloomy and reclusive and disliked by the Cavalry.
Soon after this incident rumors begin to fly around about Yuder sleeping with Kishiar and their relationship worsened.
Emperor Keluisa dies and Katchian ascends the throne. Kishiar makes Yuder his successor (despite his reluctance) and goes back to Peletta dukedom.
Yuder was always irritated that he couldn't understand Kishiar or his plans. They occassionally fucked when Kishiar randomly came by at nights. During sex he always kept the lights off.
There was a scene where Kishiar comes into the commander's bedroom, hugs Yuder breathes in at his neck and says "it finally feels like I can breathe"
So in the end, there may have been innocent feelings blooming between them before it all got twisted by fate. Misfortune upon misfortune piled up till the emotion of love and simple desire got masked with horrible meanings and disgust at body's reactions

A few clarifications. Kishiar kept the lights off. Katchian ascends the throne and orders Kishiar's assassination. Kishiar's health horribly worsened with the fall of the West monster incident. They fucked because they were really physically compatible. Yuder used to fight with Kishiar and blame him for all the problems, while Kishiar never trusted Yuder to tell his plans. The Cavalry despised Yuder.
