Actually in chp 3.5 in the author's note they wrote that this manga would've a happy ending...I mean if the author's saying that then it would've a happy ending...If you wanna check it out it was chp 3.5 pg 16

Kabuto is not even sure if his body was cremated or buried, so the theory where his probably might just be in a comatose state in some hospital might become true!! He might wake up and end up with MC in the end!! (･ω･)つ⊂(･ω･)
But if that were the case, there's probably some angst scene that's gonna be added like if Kabuto's soul merges back to his OG body then he'll also forget everything his soul self did, forgetting about MC as well. Hopefully not, or they'll still end up together (;ŏ﹏ŏ)
Anyway, even if he really is dead and the coma theory was false, I just hope this manga has a happy ending for all characters ༎‿༎༎‿༎
