The bond is one thing. ML (Ian/DoYoon) wanted the mark removed if YeJun doesn't comply w the marriage... assuming it's risky. So like custody of the child isn't even the issue. If YeJun leaves now DoYoon would still have the child. And SiYeon will still be cared for. It's more a matter of what YeJun decides to do from here. Even with the mark they can still have a relationship with other people. Unless the mark prevents the omega (and alpha) from developing feelings for someone else. Most omegaverses have them unable to reproduce w/ their non-mated pair. But aside from that, unless not being w/ your mated pair poses physical pain or risk of dying or smthng he can be w/ someone else. He can even have sex. Just whether or not he can get pregnant.
