Wow, this is difficult as your experiences in life affects so much whether you cry or not in a yaoi manga. These ones made me tear up, though: Not Equal (Warning: Incest. Not your typical incest yaoi, though). Kyuuso wa Cheese no Yume o Miru and the sequel Sojou no Koi wa Nido Haneru (Gay Man x Straight Man). I cried in this because it reminded me of a turbulent relationship I once had. Ashita Shinu (Only the first story). Lastly: Ginza Neon Paradise and Hare no Hi (heartwarming tears)

Also, Boys Next Door (Serial Killer x Prostitute). That really fucked me up.
