The prince knew she's not the real daughter of the Duke. He also loved her but he don't have the power to protect her. The imperial family's power was weak. He protected her in the shadows but he can't openly show his affection because he knows she'll be killed. That's also why he reacted that way after she got pregnant. He kinda knew she'll be killed after giving birth. He did something to protect her thou but he came too late before the kidnapping and killing.
