Isn't that because in historical events, Church did so many cruel things? So them portrayed as the dark side isn't so wrong, at least if we talk about inspiration from real events?
Sometimes they are portrayed greatly but most of the time, they are one of the villain lol. They are quite an easy established villain since it's not difficult to find things to corrupt.
