She got used to having him around. You'd be surprised at how things get familiar to people. A lot of people cry when they are leaving a house or selling a car which is an inanimate object let along a living being that interacts with you. So even if he was going to disappear back into his original body, it is sad to her. It is even sadder if hr was not going to remember the times they had together (which didn't end up happening )
