Well he just said that he can't think of doing intimate things with him he didn't say he does not like him it's tough for him to change to other side so quickly so of course it will take some time when he realise it and ask for a chance that will be his third chance so your theory is quite correct.

so seul was given three chances for having romance with joon that is the same for joon also.
seul and joon keep failing until now and it's their second chance now, i believe that in their third chance therefore third ending, this will be a redemption kind of arc, focusing more in lemon angst and seul figuring out his emotions and feeling.
